In addition to creating a Router Layer, you can also create a Module Hole Layer for modules that have Holes as part of their custom drawings.

After you have made your layout and the modules are in the positions you want, select Create Module Hole Layer and the holes will be added to the layout. These will be on a separate Layer called "Holes." This layer can be exported along with other layers for production.
